Apply the patch from new rev or synchronize with repository - look at l2j wiki.

right click on project. team update to head.

Depends on where have you been working on, if your work is about npcs, htmls, xmls and so (datapack) you can just always compile your server source and c/p the .jar inside game/ and your datapack/config changes won't be affected. If your work is with java files then you should apply each new commit that has been made, manually.
