    The root of the problem wasn't clear.. Try repairing the windows installation by running this command: "sfc /scannow" on cmd and afterwards rebooting.

    You probably didn't enable ssh after installation, didn't open the right ports or did use the right port from WinSCP to connect..

    With FTP you won't be able to execute any file: ftp, sftp & ftps are for file transfers only. To be able to execute a file you should have some kind of SSH server like freeSSHd: http://www.freesshd.com/
